That’s intended though. The sandbox can’t access the linked file/directory if it doesn’t have permissions to do so.
I didn’t give it permission to do so and it was anyway, actually

If I convert ~/.var and ~/.local/share/flatpak to fuse mounts instead of symlinks it works, but I’m not a huge fan of fuse. I wish it just didn’t mess with my symlinks and/or gave me an option to choose where it points to so I could point it at my persistent storage20:09:25

I used a driver called xow that successfully detected the controller, but I couldn't get it to detect the extra paddle buttons on the bottom, as it was treating it as a standard xbox controller03:01:42

I don't own one, but looking at the source code, xow is old and never added support for them (same as xone).
Linux's default xpaddoes support it since 6.1. xpadneo supports them too.
