If I convert ~/.var and ~/.local/share/flatpak to fuse mounts instead of symlinks it works, but I’m not a huge fan of fuse. Probably can't hurt if you just want the notifications to go away, but if you do, check if lutris tries to use the system wine by default suddenly.
